I'm planning to re-initialise my QNAP server.
What's the best method to backup syncovery and ALL of its backup profiles?
Is it enough just to "download config file" (from Program settings > Startup option)? OR I need to download other files?
Also, how to restore it, after the QNAP NAS is re-initialised?

yes, downloading the config file is all you need.
You can then import all profiles from this config file.
However, global program settings can't be imported (yet). For those you would need to stop Syncovery and replace the Syncovery.cfg file in place, for example via SFTP with FileZilla.
The path to Syncovery.cfg is shown on the first tab sheet of the Program Settings dialog.
